I've moved the settings from medium to long and he still gets beaten by a WR sometimes. Is this just due to the settings or is it an issue with the FS not spotting the WR getting deep.

I haven't found a way to fix it, no. I still use primarily cover 2 however, as I tend to staff safeties quick enough that the rare occasion it does happen it isn't a catastrophe. I have seen it cause huge gains and td's on other teams though.

To be fair, I looked at the starting FS on both teams that you GM, and on the lower team, he has an open build, which is very mediocre. On the higher team, he has a pass defense scouting bar equal to my level 17 FS. I realize scouting bars mean very little, but it's at least an indication of his speed/agility, which appears to be too low for his league.
I'm not saying there isn't an issue with FS not covering the deepest man, but I haven't really noticed it myself. My own FS starts on the team I GM for, and he's only got 34 vision. (Lvl 17) ... So I doubt that anyone claiming vision as an issue would be correct.

Yeah. Go back 3 games and it's cover 2 all season. 
I have seen my FS breaking onto a shorter WR, but it's never caused a deep pass completion. I was assuming he was making his "vision check" and reading the play properly, or reading the QB's telegraphed passes, but maybe not.
I don't know, but my FS seems to make some crazy reads sometimes. If it's an inside run, sometimes he will read it right off the bat and run right toward the middle of the line, as if he were blitzing. (And we of course have 0 blitzes with the FS)

I didnt know running a cover 2 vs 3 WRs was a dumbass thing to do. Seems to work out for everyone I have seen use it.

after looking at the issue I believe it is more the fact that my FS is slow. I knew he was under leveled against our competition but wanted another opinion as I saw in some of our games where we beat a cover 2 in a similar fashion.

yeah, its a way to get pretty much blanket coverage on every WR with minimum number of CBs.
