Just take the bank account out of it and instead allow teams to pick upgrades instead.
Start of the season you get $$$ or points based on what league you are in.

Practice Field - 10 Points = Required to add the following:
Cone Drill - 10 Points = +3 Agility/-3 Stamina on all players
Wind Sprints - 10 Points = +3 Speed/-3 Stamina on all players
Passing Drills - 10 Points = +3 Throwing/+3 Catching/-3 Stamina on all players
Kicking/Punting Practice - 10 Points = +5 Kicking/+5 Punting/-1 Stamina on all players

Weight Room - 10 Points = Required to add the following:
Heavy Bag - 10 Points = +5 Tackling/-3 Vision on all players
Jump Rope - 10 Points = +5 Jumping/-3 Stamina on all players
Treadmill - 10 Points = +5 Stamina on all players
Free Weights - 10 Points = +3 Strength/-3 Vision on all players
Climbing Wall - 10 Points = +5 Carrying/-3 Stamina on all players

Coaching Room - 10 Points = Required to add the following:
Game Film - 10 Points = +5 Vision/-3 Strength on all players
Pep Talk - 10 Points = +10 Confidence/-3 Strength on all players
O-Line Meeting - 10 points = +5 Blocking/-1 Strength on all players

Extras:
Mascot - 5 points = +5 Morale at home games
Cheerleaders - 10 points = +10 Morale at home games
Accomodations - 5 points = +5 Morale at away games
Flights - 10 points = +10 Morale at away games
Trainer - 5 points = +5 Energy refill at half
Medical Staff - 10 points = +10 Energy refill at half
The Extra Man - 20 points = +1 to all attributes for all home games
Game of the Week - 20 points = +1 to all attributes for all away games
Parade Route - 20 points = +.5 to all attributes for all playoff games

For example, you would get 20 points to spend in rookie and 5 more points to spend every season after. Upgrade spending would automatically reset every season.

i like the concept, but why negatives? and i think the pluses are a little high

Because there have to be consequences. You want to add +3 Agility, Speed, and Strength to all your dots? Then you are also going to take a -6 Stamina/-3 Vision penalty on all your dots.

Plus the investment in both the practice field and the weight room would require a person to really pick and choose which areas that they want to train.

The numbers aren't that high and they are balanced by the negatives. I chose +3 for the attributes that are generally applicable and +5 for the situation specific ones. Sure, you can get +5 tackling on all your dots, but that also means that your QB will be getting +5 tackling/-3 Vision. Same thing goes with the Kicking and Punting increases. I might need to separate the throwing and catching bonus and make each like the kicking/punting.

training generally builds game stamina irl. i dont think you really need a negative because the limiting factor is the number of points to be used. think of it as team VAs, you want 5 things, but you only have enough for 3 or 4. decisions, decisions...

Yeah, it was more of an energy loss thing because you spent a bunch of time training and haven't rested. Yes it would actually build stamina, but you've got less in the tank due to using it for training.

It could be something akin to starting the game with less energy instead of less stamina.

Edit:

As to your other point, I think that having just positives makes the decision too easy. You need something to balance it out besides simple opportunity cost, because otherwise you are going to have every team stacking up in the same way without any penalty.

If you want a bonus without a penalty, that is available through the extras.

Pass blocking teams. Teams that also have the "Free Weights - 10 Points = +3 Strength/-3 Vision on all players" (+5 Blocking, +2 Strength, -3 Vision)?

Would need better balances. A -3 to stamina is pretty much nothing in comparison to a +3 to speed. Same concept with most of these but speed would be an obvious almost always use.

kinda. But the concept surrounding coaches was more intriguing and strategic. Bonus's surrounded certain formations rather than just give everyone +attribute all game for everything at the cost of stamina.
