I have a Zone FS and a HH SS. I want to buy each Custom Equipment, but don't know which attributes to put the 6 into. Do they all go into speed or should I spread them?

You'll most likely want +6 speed on both of them.
It's the same thing with regular equipment. You often want to cluster all your points into 1 attribute.

Quick note though. You cannot "reset" your points in your CEQ (or AEQ)... only your free EQ. So make sure it's what you want to do before clicking "accept".
