Can someone tell me exactly what this is and how to control it? For most of this season, my team has been getting $3.60. But for the past few days, we have jumped to $1900 and then to $2400. That is about the same time that the players started hitting level 25. Coincidence or are they related?

I forget which is which, but the "league bonus" is either the media revenue that you get on game days, or it's the luxury-tax payout from other teams going over the salary cap. I'm guessing it's the latter.
If another team in your league suddenly gives everybody raises mid-season and goes over the salary cap, that can greatly increase the luxury-tax payout all the other teams get. So that's probably what happened.

Doesn't the media revenue only happen on gamedays though, and the amount holds steady through the whole season?
He said he's getting it every day and the amount changed, so that makes me think it's the luxury tax payout.

Salary Cap and Luxury Tax
A league's salary cap will be determined based on the average incoming team revenue for that league. Things that count towards incoming team revenue include but is not limited to: Ticket Sales, Concessions and Media Revenue. The amount of the salary cap will be 60% of the average incoming team revenue for that league. Player salaries apply towards the salary cap. You can sign new players or renegotiate the contracts of players that are currently on the team if you are over the cap. If a team goes over the cap, the total amount they are over the cap will not only have to be paid to the player's contracts but will also have to be paid as a fine (aka Luxury Tax) that will be redistributed to all teams in the league that did not go over the cap.
--For example, a team is 10 million over the salary cap. 30 teams do not go over the salary cap. The team that is 10 million over the salary cap will have that money removed from their team cash and it will be redistributed equally among the 30 teams that did not go over the cap
You can renegotiate the contracts of players that are currently on the team as often as you wish. If in renegotiating upwards you go over the Salary Cap, the amount you are over the Cap will go towards the Luxury Tax. You can only renegotiate upwards, not downwards. If you want to renegotiate a contract downwards, you can only do so in the off season. League Minimum Salary will equal .5% of the league Salary Cap. League Maximum Salary will equal 5% of the league Salary Cap.

We assumed the average ticket price would be 1.4 times and average concessions sales for 8 games for a likely sized stadium for that level. Media revenue was also accounted for but like ticket prices it will be reduced by 40%. 100 level stadium sections that cost 1 million will be reduced to 600K and 100 level stadium sections that cost 1.5 million will be reduced to 1 million:

I keep getting the two confused, It really doesn't matter as long as it's extra money coming in, not that that matters, since money doesn't mean anything.

Nope, money means two things: higher player salaries for morale, and promotions for morale and game bonuses.
Granted, those two things are of limited importance. But there's a bit of a difference between saying "Money doesn't do much" versus "Money doesn't do anything." Mis-manage your money, and your team will be at a slight disadvantage. And in a close game, a slight disadvantage can turn a win into a loss.
