How much of a penalty is there on a player who goes inactive does it factor into the sim?

There is no penalty for a player going inactive, per se.

It's entirely dependent on how old that dot is, tbh. If a dot is in plateau there really is no harm to the team if a dot goes inactive. Higher level players before plateau really don't hurt as much either as long as the user has set up auto training. The real damage is with lower level dots. They are missing soft caps and with rookie dots they are not using BTs to invest in training upgrades.

also auto training will stop at a certain point if inactive too long, no mater what you have the stop mark set to. and eventually reach cap on TP's once it does stop

Yeah, if they're gone that long not sure they're coming back anyway.

It depends on what part of the season it is and what level the dot is, tbh. The single dumbest thing I see a lot of owners do is rush to release dots that have gone inactive a week or two. With the player market like it is you're not going to find a replacement for that dot. No point in releasing him, just let him go as a FA on day 41.

I never understood this myself

Edit:meaning i never understood why they release inactive players when there is next to no market

Yeah, I've seen owners that had a strict "if you go inactive without telling anyone you will be released" policy. They would kick the player and then end up replacing them with a CPU as well as hurting the team chem.

Actually releasing an inactive(red) causes no chemistry hit, and neither does signin a CPU. But I agree it is very foolish to do so in most all cases

I was referring to if you actually did find a dot to replace the inactive.
