I'm a level 4 QB on a team with only 2 QBs and the other guy is level 3. I'm #1 on the DC but recently the backup has been playing more snaps than me and the other games the playing time has been even. Most of the time the 1st play of the series goes to the backup, why is this? Is it because of my stamina?

Is your team using QB1 and QB2 slots? They could have the QB2 play called for that play.
Stamina could be an issue with the amount of snaps you get total, as well as the possibility of using the QB1 and QB2 slots.
