I have an input set for 3'rd and long. the two outputs are both passing plays. I double and triple checked it to make sure everything is correct.

out auto-adjust is set to 25.

on our FIRST possession of the game in a 3'rd and 14 situation we ran a run play.

any idea why?

I take it you have Enable Offense AI (required for these settings to work) checked, and You probably also ran a test for this exact situation from the game, Down, Quarter, Time, yards to first down etc.?
