I'm all over the place, and I need some direction. Custom equipment is +3 Strength and +3 Agility -- not ideal, but I'm unlikely to take the flex hit to fix it. Standard equipment is +6 Catching and +2 Strength.

I'm guessing I need points in a lot of places. What should I focus on first to make him viable in the short term? Or should he just be put out to pasture?

take everything off of catching. Put all catching and strength gear on Agility. Soft cap both speed agility. Then work on strength.

Yep. I might even soft cap catching just for the natural bonus. But your main issue is lack of agility and speed.
