Is there a table or something that explains out of position. Like if you have a fast FB, how much does he get docked if you put him in as a backup HB? Which is worse, playing with your energy low or putting someone in out of position to allow your starter to gain some energy?

There's nothing "official" so far as I know

rFB as rTE works very well, wondering if there really is a penalty.

FB as backup pHB seems to have very little penalty.

I think the guidance we were given years ago was to think about realism and that'll give a rough idea on how bad the penalty gets. HB in at QB, I believe, got a big nerf somewhere around s12?

I've seen DT play DE at a decent level.

Yep... Id rather a DT at RDE than a Pass Rush DE

That could be. But I believe even a "small" penalty at some positions really adds up. I've built rTEs that were built objectively "better" than WRs on the same roster that couldn't get a thing done when lined up as a WR in multi-WR sets.
