How is it that a CPU team with an average level of zero and an effective level of zero can cause so much trouble? It seems like it should be a throw away if playing against an entire CPU team yet my team barely won and the CPU team dominated the time of possession. My team in an effective level two, shouldn't they have done better?

CPU team players scale to their competition. So if your team is average level 42, the CPU players will have attributes similar to an average (as defined by GLB) level 42 player, then with a 10% penalty to their attributes. This system was put in place to avoid the 255-0 games that CPU teams used to guarantee (and was highly favored by alot of GLB folks).
The problem for your team is that if you are building properly, you will only have trained and put SPs into one attribute at this point. CPU players are scaled from a balanced template that includes Stamina, Confidence, and SAs. They will not have the one high attribute that you do, but also will not get tired as quickly and may even have an SA fire, while your dots probably will not.
As your team improves, you will find that CPUs are not as big of a problem, but Rookie season they can be tough outs.

So some of the people boosting their players in the preseason for pee wee will have an easier time with CPU teams but tougher time against humans later on?
You would think they would keep them around the level as human teams, but I was looking at a team that the team I DC for is about to play and they have level 9s.

The level listed on the CPU is meaningless. As mentioned above, the sim adjusts their levels at the time of the game to the average of their opponents.

Not necessarily. I think the bigger thing is that a team that is holding SPs to hit the next cap (which is what you should be doing) will have a harder time than a team that is spending SPs, since the CPUs will have all of their SPs spent and could even be better than the human players holding SPs.
