if auto training is enabled, does this continue should a user become inactive? or is there a 'penalty' of sorts?

From the text on the auto-training page:

"Please note that if you go inactive for too long, auto training will be disabled."

I do not know how long "too long" is, but it sounds like it will eventually just turn off auto training, and then if the player is still gone long enough, they will hit the training point cap of 30 and start losing training points. I do not believe there is any penalty to the training while inactive.

i know if your on a d-league team and become inactive it will cut your guy automatically. in which would stop the training.

Thanks. By penalty I meant the stopping of training. I guess that means u could go at least 3 weeks I active. 1 week before become inactive and then about 2 weeks to build up 30tp as a worst case scenario
