When ownership is running out, when is the last day you offically own your team? I need to extend but I will not have the flex to do so until I retire a player. Said player is undercontract until day 40 so will I still have the option after day 40 to extend ownership of the team?

I would imagine that the timing on this is an intentional flex booby trap, conceived to force you to buy flex when you did not plan on it.
Resolution is to pay for teams NEXT season when you retire players.
Till then, does your dot that you intend to retire have CEQ you can sell?

Yeah, support will typically allow you to keep the team and then deduct the flex from your account on day 41 after you've retired a dot or more.
