Basically, if I fill in the spaces for my favorite and second favorite targets under QB tactics, will I take minuses for other passing targets ?

I'd imagine so, since you're creating a larger overall difference between the available targets.
Honestly, I never use favorite targets and simply stick to QB custom reads in the offensive A.I. That will better ensure my favorite WR/WR's are selected when I want them on what plays without interfering with others.
