Would it be a bad Idea to put all equipment points and custom equipment points into agility?

All - yes, a bad idea.
Some - probably a bad idea.
None - a better idea.
For equipment my philosophy is to use it to get your most important skill as high as you can get it. It does the msot work for you saving you the most SP when its taking a skill from 60 to 90, then if its taking two attr. from 60 to 75.
Speed is probably the safest use.

+1 to the above. If you put your EQ in speed, you can keep base speed, agility, and vision pretty even, but if you're putting EQ in agility you're going to have to dump a ton of points into speed, and even then you'll probably still be slow.

S.S.'s need speed!!!!!! I'd say if you put anything in agility put like 4 in it and the rest in speed. agility has it's advantages for a safety on the field for sure.

I went 1/3 agility, 2/3 speed on gear - so the guy will end up on like 105 speed, 90 agility.
