Say theres 3 seconds left I'm down by 2, but its 2nd down. Will the AI Kick the FG if I don't have an AI made for game ending FG? Also, same thing at the end of the second half. I made an Input for Fg's if I'm in fg range and its under 8 seconds, but now it wont kick fg's unless its under 8 seconds. How would I go about fixing these 2 issues?

You should probably have a scenario set to kick normal FGs in your main AI section, and another FG for late in the half in your 2nd Quarter over-rides, and yet a third end of game FG scenario in your 4th quarter over-ride section.

That is what I have. I have a regular Fg, FG in the final seconds of the 2nd half, and one in the final seconds of the fourth if I'm done by 3.

I don't have much experience with the offensive side, but if I understand the way the AI works, no it will not kick the FG on 2nd down unless you have a specific input telling it to do so. I think it would be something like the example below
i.e. - at the top of your AI have an input for your scenario. Time left:5 secs / Any Spot-Any spot / 1-4 down / Yds to go-blank / score difference (-3 to 0) / Special Circumstances - With in FG range / time outs - Any. Then create the output to kick the FG.
