They have already been mentioned in this thread, but my top two would be to differentiate playoff games on the Games tab and being able to make League Survivor picks ahead of time.
Custom League Trophies always seemed like and easy thing to do that would break up the "LEAGUE--LEAGUE--LEAGIE" monotony.

Auto equip basic equipment - no need for AE auto upgrade and the basic auto upgrade should be easy to code

add fair catch slider bar based on how many yards away the returner perceives defenders to be
add ST lolbars to the team vs. team lolbar comparison (returner's carrying, return team blocking, coverage team tackling, whatever - many options here)
show the actual score instead of 255 when score is over 255
in addition to MVP trophies, award pro bowl trophies to the best at each position in a conference - no endorsement necessary but if you wanted to add one that would be fine too (not as good as MVP type obviously)
make reward points default be unchecked (current greasemonkey script)
move all national pro league games to odd days and move all regional pro games to even days
put the position a player played on the retired player page so if we don't save the name we can at least figure out what player to click on when looking for a retired player
On a player home page, list all positions he is on the depth chart at (current greasemonkey script)
add hurdle to the return man va bonus like it is for Quick Feet
give us the ability to do something with that last bonus token we have once in plateau - something - anything
ability to arrange teams you GM - perhaps even put them on separate tabs
add major and minor designation on player creation page like it is on the SP application page

^Something we brought up in the mod forum. Personally I'd love to see control in the users' hands (some sort of contest) since most of the old 8 Pro Leagues had mildly established names/trophy ideas and the like for their particular league.

Yerp. But now's the time for these 'fluff' additions that add some flare and extra enjoyment to the game.

Yerp. But now's the time for these 'fluff' additions that add some flare and extra enjoyment to the game.
Perhaps we should be requesting Bort implement a real forum search, LOL
I like the idea of pro bowl trophies mentioned by red. It's always annoying to have a #1 D CB who isn't even in the top 10 on the D MVP list and not have some recognition for that. It would give more love to those positions that have a slim to none chance to win MVPs just because of how the formulas are set.
