Yes, it improves mobility overall. It also helps on screen plays for the QB to not get wrecked.
However i don't think speed/agi add to the speed of the QB going through its progressions, however agi does help pass quality.
Skill: Passing; If your a QB you need it. If you don't have it, you can't do it very well. The more you have of it, the better you are at it.
Strength: You can pass with a limp noodle arm... and pass accurately... but it'll be like a soft pitch fastball.
Agility: Think pitching mechanics and pocket mobility. The better your throwing mechanics, the better the quality and accuracy of your passes. The more agile you are the better to avoid those grubby defensive paws trying to drag you down.
Vision: So ya got a cannon arm and lazer like accuracy. Too bad you can't see your own facemask. Or that your WR is covered by 4 DB's... or that the local DE is about to make your acquaintance (and not in a good way).
Confidence: Just threw a pick? Now yer scared to throw in more than 1 yard? Bad for QB's. Also, a confident QB CAN make that impossible throw when the game is on the line. The coward is still running form the DE he can't see yet.

fwiw, i do the same thing. I do Vision on Pockets and Strength on Deeps. Then Throwing 2nd on both. You can break triple digits natural on your 1st and 2nd attributes that way.
here's one i did a couple seasons ago when i thought confidence was more useful than speed (very wrong on that point)
Player Value Calculator Player Value = 1716.73
Player Build Position: qb_pocket_passer Season: 9 Day: 1 Boosts: 30 Level: 79 XP: 75 VA XP: 600 VA: 72 Bonus Tokens: 1261 Training Points: 0 SP: 63
I had a QB with about an equal throwing/vision ratio.. which was well over the 100's ... and all the vision did was help him see how much his performance sucked, day in and day out.
Based off what I learned, I would stop with vision at around 100.... let's face it, you don't need to be a great horned owl to pass the ball... apparently.

when you hit vision first, it only takes a 3 cap to get into the triple digits. if you hit vision later in the build and purposely try to push vision that high, it's probably better to put those points elsewhere.
a lot of a qbs performance is also based on his receiving options and OC. there's a lot of factors that go into a qb, so i doubt it was the high vision that was causing you problems
the problem this guy would have had, if I had let him grow up, would have been i was under the impression that high confidence would have helped overcome the effects of pressure--instead of decreasing the amount of pressure he takes by increasing his speed
i should have just 3 capped confidence and invested those savings into more speed at the end. his stam and agility would have also been a little higher by getting to them sooner.
