it would be nice to somehow combine the concepts of SAs and VAs into one thing--make it something you have to spend SPs on rather than just automatically get but let people freely choose both like you do VAs now and have reset points each season like VAs do now.
instead of "trees" have tiers that get unlocked at certain levels. 5 tiers (like the steps in the tree now); the one set gets unlocked at levels 1, 16, 31, 46, 61 or something. keep the concept of prerequisites that VAs have and create some for the SAs

With all the things GLB needs to refine this would be one of the easier things to fix. One of the things that might make it even easier to implement would be just to allow players to switch the SAs in the existing tree with a purchase of a set amount of BTs.

So, what I'm reading is that the BT cost to purchase an SA would be based off of how AEQ works, right? Given how the SP costs for SA trees currently work, there would need to be a scale for SP costs under this system. Currently, SAs have a three tier system when it comes to AEQ, so that makes for an easy SP conversion - 1, 2, or 3 pts per level respectively. However, that can be more expensive than the current system for raising SAs. That might actually be the balancing factor of the proposed idea.
I know it's a bit more complicated based on the current scale for SA trees, but the point is that if the most powerful SAs have both the highest SP and the highest BT costs, then agents will still be limited in what they can do rather than building Superman. AEQ already allows you to buy the extra SAs for dirt cheap (no SP involved) regardless of what tier they fall in. The danger lies in dots hoarding all the best SAs too cheaply.
Another idea might be to allow slots 1 & 2 to customized with lower tier SAs, slots 3 & 4 with mid-tier SAs, and slot 5 with a high tier SA. Then you wouldn't even have to worry about BT or SP costs at all. It would work just like the current system, except everyone gets to fill in their own slots. No worries about someone loading up on all the best SAs either.
However, if SA trees are to be customizable, then I would suggest eliminating the Bonus SA since its purpose would become obsolete.

Just really wanted a full discussion on it from the GLB community to figure out if this would be wanted. I really don't want to have to have certain SAs that are really just filler SAs, I'd gladly pay for the ones I actually want.

I really like this idea alot. needs work but I like how it could pan out into a lot of different creativity for building.
