While I feel this could be worked on I am against taking away from paying customers. So unless someone else that +1's this can add to it, I will have to think about it more.

Well as to changing the concept, thats easy enough.
Make it a carrot, not a stick.
Reward good owners with something. An ability to own more teams. Discounted team renewal. Chrome decorations on their team page, something like that.

Sorry if there is a prize but if not they should have a flex or cash prize to the winning team for the WL.
I dont have any involvement in that league whatsoever but they should have a prize. Other games offer prizes. WOuldnt the WL championship game be the same as the superbowl?
I just thought of something as well for farm teams. Why not let people buy a FARM team. It would be labeled as such and placed in a league of its own with other FARM teams. These would be teams that the owners know they have no interest in winning and are just raising replacement players for their higher up teams.

They've said they won't further separate leagues like that. Not enough dots in the mix as it is. Farm teams will have to remain in the minors.
And yeah, I see no reason why they could not give some prize. Token reward flex would seem a nice gesture and recognition of players who no doubt have spent thousands on the game to get there.
