I would bet you it can make a pretty big difference when one team has chemistry at almost 100 and the other is under 20 though.

I seem to remember reading that it would only really make a real difference if the teams are even.

Basically if two teams are very even talent and strategy-wise, chemistry will probably be what ends up being the difference (that, and sim-luck). But it's not like a team of lvl 15s is going to whoop on a team of lvl 18s just because they have 80 more chemistry.
