The past game I had our defensive AI set up to defend the 3 WR Shotgun formation with 4-1-6 Dime base with Cover 0 (all man) shell with the play focus set to pass.

Here's how that worked out for us:
39.5 yd TD http://goallineblitz.com/game/replay.pl?game_id=118313&pbp_id=7653957
72 yd TD http://goallineblitz.com/game/replay.pl?game_id=118313&pbp_id=7655364
72.5 yd TD http://goallineblitz.com/game/replay.pl?game_id=118313&pbp_id=7656637
51 yd TD http://goallineblitz.com/game/replay.pl?game_id=118313&pbp_id=7658417

What should my settings be to stop this play?

It's a simple curl route. and your CB had no help over the top.

Cover 0 is the problem.

You want to CONTAIN passing teams. Make them nickel and dime it down the field. The more the drop back the better chance for sacks and INTs.

Run a cover 1 (FS far coverage distance)

or a cover 2

Should I be in a nickel base?

you need pressure to help your d out. that is a very aggressive secondary call with only 4 guys rushing and the LB coming late.

play cover two if you want them to make the catch and not burn you deep and rush only your 4 DL.

play cover one and bring more pressure to make the QB hurry the pass. that M2M style will get you burned with no pressure up front.

If you have build advantages with your CBs over their WRs, and they really enjoy a medium passing game (with quite a few to the TE as well), would a cover 2, M2M underneath, Short Coverage Distance work?

Thats what we do. If we think our CB's have better builds we play closer and cover ONE with lots of pressure(blitzing). Cover TWO pretty much watses your build advantage at the CB position.

no, cover 2 has nothing to do with cb's... it has to do with the SS.
cover 1 means the SS is man on the first person that is eligible. Cover 2 means both FS and SS have half the field and they are as deep as the deepest man (on their side of the field) period.

Cover 1 is actually better against the run that it is against the pass. (a good SS will make as many tackles as a LB)

You're missing his point. Playing a cover 2 gives both corners help. If you have solid corners that can be left alone, you can get away with a cover 1. So, yes, a cover 2 wastes your advantage at the corner position, as you're giving them help they don't need, and wasting your SS when he could be in the box.
