Does it actually do anything for a player other than bragging rights? If not, what is the purpose of it then? It just seems like people are to proud to help a team not go over cap with their big egos.

There was a suggestion thread some time ago asking GLB to allow us to use the fake cash to purchase stuff for our dots (like a condo, car, jewelry ... stuff like that). It seems to have died off. Shame that.

What logical in-game perk could money potentially have an affect on? Besides morale. (Turning into a suggestion)
The best suggestion I saw for use of player salary was some sort of poker/blackjack/slots/etc. side-game that was fed by money from your players' salaries. And of course tie in a leaderboard component. It was Catch's idea.
Nothing to do with actual GLB player performance, but a nice value-add.

Then you somehow have to do a better job at educating them in regards of the effects or lack thereof of a higher salary.

There lies the challenge. Just have to have the conversation and if they're too dense to understand the way salary works, even after you explain it, you probably don't want that agent for your team anyway.
