Each upgrade adds 2%, regardless of if it is a base +2% or +5%.

many players use 2 or 3 pieces of the same % chance AEQ (and CEQ)

2nd piece is penalized by 1 half, 3rd piece is only worth 1/4 of its stated value

Correction, 3rd piece is 1/4.

1st piece = full value
2nd piece = 1/2 value
3rd piece = 1/4 value
4th piece = 1/8 value

I'm trying to calculate how many bonus tokens I need for 3 or 4 max pieces. Is it 300 + the cost of initial investment for a piece (425 if you were to buy a +3 +5% out-right and then upgrade it fully)?

Correct. 425 if you build a +3 and +5% to something plus 300 to fully upgrade it for 425 total.
