Each player gets a contract. It has 100 "points". You have to assign 50 points to base salary. Then you can assign the other 50 points as you want - either to salary or to various "big play" incentives. If you hit the incentive in a game, your game check is double for that category. If you don't it's zero. Up to 10 points per incentive.
So let's say I'm a DE. You have a category for "1 sack" a category for "2 sacks" and a category for "3 or more sacks." I load up each of those to the max slider of 10 points. I put 10 points into "forced fumble." I leave 60 points in base salary.
Let's say my game check (2 days pay) is $10,000.
I get 3 sacks and a forced fumble in a game. My base pay is $6,000 salary. I double the 1 grand in 4 categories, so instead of $10,000 I made $14,000.
Obviously you'd get salary-based morale, but you may want to add in-game morale boosts for hitting your incentives.
You may also want to add a season-long incentive category (XX sacks in a season.) Once you hit it, you get a morale bump that carries over the rest of the season.
Agents can re-do a player's contract in the off-season, but not in-season. Contracts would be transparent to team owners shopping for players, and could be negotiated to fit a team's scheme.
