So 2 teams go undefeated and both make it to the league championship game, obviously there is no good way to compare how said team would've done in the other conference or which conference was stronger or deeper. In my case my team scored 850 more points than the team that got the home game but gave up 48 more points. So... I had a margin of victory that was 802 points greater over 16 games and I'm the away team? 
It could be that they had a tougher conference or just that my team was that much better. So now they get the advantage of extra cash from ticket sales and they can use a promotion against me too in the league championship game. There really is no reason why the game shouldn't be played on a neutral site when there is all of one common opponent between the two teams the entire season.
