I think it just makes the qb more likely to choose long pass plays, but ive never been entirely sure. am i right or does it give you a bonus on longer passes and penalty on shorter passes or something like that?

It could be a few different things, I don't think anyone knows for certain unless some testing has gone on.. but my best guess from experience is that he simply favors the deep route of any given pass play. I don't think it gives any bonus or any penalty, which used to be a common thought, but it possibly changes the hot route (your QBs first target) to whomever is the deepest.
It will still follow typical QB logic and not always throw deep, but I've seen open guys ignored, so it probably comes down to your QB.
The danger in using this setting is that weak armed QBs get picked a lot on long throws, you need good str/throw to go deep, and also you will end up throwing into double coverage a lot when the S picks up the throw. It's probably best used with a QB that has high strength, throwing, and with fast WRs that out-match their CBs and can get open deep.

+1 to what Secondeye said...also you can set it up..if your run and use short passing a lot..then it will draw defnse up..then you can set it up for a game...

IMO it does nothing. We'll probably find out in about 4 or 5 seasons that there has been a bug all along with it. Certainly wouldn't be the first instance of a bug being in the sim for multiple seasons without being addressed.

I think it spends extra time on the vision check for the deep routes. Say a normal vision check is done every 3 ticks before moving on to the next WR. Routes over X yards get 5 ticks on the check, thus giving them a greater opportunity to get the throw.
